Tutorial: Working with the Classification Viewer

  1. Open a new copy of PKR Explorer

  2. Options > Classification Viewer

  3. A "tree" Classification Viewer is displayed on the right hand side of the screen.

  4. Click on "TK" (Tyrosine Kinases).

  5. Choose "Src."

  6. Display > Show Tooltips
    Walk over displayed nodes on the tree and view the tips with full names and organism information.

  7. Filters > By Structure
    The tree is reset and only kinases with structures will be presented in the tree. Click on TK > Src
    There are two structures - p60-Src and cSrc.

  8. Reset Display:
    Display > Reset

  9. With the original tree presented:
    Click Search > Find Kinase.
    Type "cdk2" in the text field.

  10. The tree will scroll down to cdk2. Click on the node, and hold the shift key. Select a few other kinases.

  11. Loading the selected kinases into the sequence viewer:
    Click Search > Create a Set
    A "set" box is loaded.
    Click "Add." This adds the selected kinases.
    Click "Load."
    The sequences are loaded in the sequence viewer.

  12. Note the red borders of the kinase nodes in the Classification Viewer. These correspond to the kinases that are loaded in the sequence viewer.

  13. Note that cdk2 in the Classification Viewer has a red square inside the node. This represents that it has a structure available.

  14. Show simultaneous selection functionality:
    Display > Show selected sequences.
    Now those sequences that are selected in the sequence viewer will be scrolled to in the tree viewer.

When the Classification Viewer is filtered by Structure, the resulting view looks like the Viewer above. Click on the nodes. Notice that the resulting kinases that are shown have red boxes. The red boxes indicate a structure is available.


Some CDK kinases were selected, added to the set.
The set will be loaded in the sequence viewer.
